I don't speak for either any organization.  However, from looking at 
NAQT's eligibility rules for D2 (http://www.naqt.com/division-
ii.html) it would seem to me any of your players could play in naqt 
events in d2 for 3 years.  Non-NAQT events seem irrelvant in your 
case.  (A player who competed in NAQT events before attending your 
school would have used up some or all of his d2 eligibility, but that 
doesn't seem to be a major concern of yours).

The case doesn't seem as clear cut for ACF, but as it applies 
basically to your status at the ACF Fall Tournament (having or not 
having to write a packet, being eligible for "new team" awards).  
Personally I think ACF should be generous in your case (or stricter 
in their definition of college competition) and I applaud any 2-year 
school's desire to play in ACF events.

As for any invitational that happens to divide teams into divisions 
based on experience, it would be up to the tournament director.  
Although I think most TDs on the circuit would be happy to put your 
teams in D2, but again I really don't have any say in the matter.
